Even though the temperature is high in the upper atmosphere, the density of gas particles is very low.  There would be relatively very few collisions of high-temperature gas molecules with the animal to warm it.  Instead, the animal would radiate heat to the rarified atmosphere.  The emissivity of the animal is much greater than that of the rarified atmosphere, and so the animal will lose much more energy by radiation than it can gain from the atmosphere.
